Hmmmm, from what I've seen in the past, it is not a good idea to upgrade
Perl on *any* Raq. The Cobalt Secret Sauce is very dependent on Perl and
you're probably seeing the effects of that. IIRC, other people have
successfully installed a separate version of Perl alongside the original
installation. That way you can run your own Perl scripts with the newer
version and it doesn't interfere with the GUI.

If you don't have any sites on that Raq, you could do an OS restore and then
try the method I mentioned above. Search the archives for some possible
hints or techniques.
