Tom,
Two ways to stop this from happening again:
1. Make all of the changes to that site that you're ever going to
make, then make your cgi-wrap change in httpd.conf, and NEVER touch
that site's settings through the GUI ever again. If you need to make
changes, make them by hand straight to the httpd.conf.
2. Use an include file in your httpd.conf.  I have never done this so
I can't give you clear directions, but I've seen it talked about many
times in the archives. There should be some nice how-to's there.

Other than that, could you do the disable cgi-wrap with an .htaccess
line in the site's web directory? (Might be a dumb question, but
hey... I don't know. *S*)
