My guess would be that someplace in the CGI scripts it's pointing to
/home/sites/site#/cgi-bin as opposed to
/home/sites/www.domain.com/cgi-bin or a variable in the script is set to
just /cgi-bin instead of the full path. IIRC, there can be problems with
that.
