If your lucky that will work..
What I found though is that even after doing a manual uninstall and then
trying the upgrade path that you may get the web server back up but you will
get a error when attempting the update that tells you the PKG is already
installed.
I originally started this Thread.. and while our server is back up.. it
trashed the Chilisoft installation and it now isn't functioning.
FYI - Someone else had mentioned and suggested tracking down the error
message when you attempt to manually restart/start the web server service.
Of course I didn't follow that advice and at this point wish I had since I
feel our Raq4r is now basically damaged goods.
FYI #2 - If I recall the error we saw when trying the manual restart of the
web server was related to a path/file missing related to Chilisoft.

If I understand this correctly, I would FTP the file
(RaQ4-All-Security-2.0.1-15417.pkg) to /home/packages.
Then use the command /usr/local/sbin/cobalt_upgrade
RaQ4-All-Security-2.0.1-15417.pkg to re-install over the damaged version.
Is this right?

Sounds like a damaged PKG; try to re-install it if you can via the command
line.
