Jonothon,
If I understand this correctly, I would FTP the file
(RaQ4-All-Security-2.0.1-15417.pkg) to /home/packages.
Then use the command /usr/local/sbin/cobalt_upgrade
RaQ4-All-Security-2.0.1-15417.pkg to re-install over the damaged version.
Is this right?

Sounds like a damaged PKG; try to re-install it if you can via the command
line.
