After doing...
[root /]# /etc/rc.d/init.d/quota start
9 boots since last quotacheck
skipping quotacheck
Turning on quota.
quotaon: using /home/quota.group on /dev/md4: Device or resource busy
quotaon: using /home/quota.user on /dev/md4: Device or resource busy
that seemed okay, as you suggested, its running fine...
[root /]# quota -g site20
Disk quotas for group site20 (gid 131): none
should that be the output or should it report something else?
[root /]# /sbin/quotacheck -avug
Scanning /dev/md4 [/home] done
Checked 1440 directories and 7093 files
Using quotafile /home/quota.user
Updating in-core user quotas
Using quotafile /home/quota.group
Updating in-core group quotas
again the same output, see below...
[root /]# quota -g site20
Disk quotas for group site20 (gid 131): none
Some of the older sites that were added some time ago seem to be working
correctly.
Its just new sites thats have this problem. We also tried rebooting as well.
Any other suggestions or ideas as to why quotas come up as blank?

Here's what I'd suggest:
(all as root from the shell):
1. Make sure that quotas are turned on:
/etc/rc.d/init.d/quota start
(if you get "Device or resource busy" messages it means it's aready on, if
it just reports "on" then they were off)
2. Check that the state of the group quotas for a site with problems (where
NNN is their site number):
quota -g siteNNN
Compare 'quota' (their quota) to 'blocks' (used space)
If everything looks fine and it was because quotas weren't running, it may
take a while for the UI to update.
If things still don't look right, try:
3. Rebuild your quotas (this may take some time to run):
/sbin/quotacheck -avug
Once done, repeat the:
quota -g siteNNN
If it still looks shot it's rather odd :-/
