And just what exactly did you do here?  This could have effected the server 
when you went back into the GUI (that rewrites the httpd.conf) and deleted 
the virtual sites.  Depending on how you edited the conf file could have 
effected the management directory on the delete.  Especially if you used a 
partial path.
