Perhaps someone has the answer?

If you have a backup you could try to restore the /web directory.
Maybe "touch /home/sites/siteX/web" to create a directory
and then create the link, and finally restoring the /web directory.

I can't help with getting the site info/folders back, but maybe I can point to a reason this happened in the first place.

I have a RaQ2 so YMMV.
When you delete a user from a site and that user is a siteadmin, all his files go with him. I found this to happen even if there were other users associated with the site. I found this out by design one day when going about deleting a whole site. I wanted to know what would happen if a user was siteadmin and he was deleted. Sure enough...all files and folders went away when deleting that user only. No harm here but I learned a valuable lesson. If a user is to be deleted, make sure to remove his siteadmin designation FIRST. I haven't had to worry about this much, but as a precaution I make it a point to SSH in and chown the web files to a user that isn't being deleted....either myself or some other siteadmin for that site.
