The key words are "on the server." Quota tries to count any and all
files owned by the user, no matter where they are. So if that user
uploaded the 500MB of PDF files you use as product brochures and those
files are still in his name, they take up 500MB of his quota.

Use the find command to find files belonging to that user. I don't know
the exact syntax off the top of my head, but "man find" as usual will
help you. If you're a curious sort, go read "man quota" too for general
education.
