Are you logging on as Admin?  If you are,
try instead creating adminstrative users on
the sites you're trying to upload to, and
use those usernames and passwords when you FTP.

Are you trying to upload as admin or the site admin? Once you have 32
virtual sites, you can no longer upload as admin and must log in via FTP as
the site administrator.
