I discovered what it was... I had made my 33rd virtual site and thus admin lost permission to the 33 groups. Solution:

Check to see if admin is a part of more than 32 groups. If admin is a part of
more than 32 groups, there will be a permission denied message when trying to
upload with FTP. This is a limitation with the Linux OS.

A current work around is to edit the /etc/group file (with word wrap disabled)
and to remove admin from certain site groups that are not needed. When admin is
a part of less than 32 groups, there shouldn't be any problems when uploading
files via FTP.

What you should do is create site admins for each of your sites to
administrate that site. You should not use the admin account to make changes to
the multiple sites as this will stop working after the 32 site limit is
reached.
