I just fought with a problem that sounds similar to this. We handle the www
part of one of our domains (ctnis.com) and have another company handle the
mail part. When they transferred the www part to us yesterday, all of the
domains that were forwarding mail to ctnis.com quit working. Here's what we
did to make it work:

1) set up the DNS to give MX to whoever handle the mail
2) make sure "Accept email for domain" is not checked in Site Management
screen
3) go into Email Server from Control Panel and delete the "Host/Domain
Aliases" field

I don't know for sure if 1 and 2 do anything, but 3 damn sure does. That's
what fixed it for us. Maybe your problem is different and this won't help.
Hopefully, it will.
