I've got custom named.conf files running on a RaQ2 and on a RaQ3, and
they never get overwritten.

That said, let me tell you what overwrites them:

Clicking on "Save Changes to DNS Server".  If you've got custom
named.conf files don't EVER press this.

Also, something else I do is I keep a backup of my named.conf file as
named.conf.jeff in the same directory; makes it easy to fix if something
does go wrong.  Never had to use one, though.
