In my case, I just looked at the modules installed in the cobalt version and
tried to stick as close to that as possible.

This is where my situation was different from yours. The Raq2 doesn't have
any of the above compiled into the admin server binary.

I'm probably not much help on this since my experience is limited to the
Raq2 or mipsel line of Cobalts. When all this Apache chunking stuff came
out, someone on the Cobalt-Users list posted instructions on upgrading
Apache for the Raq3. I assume it would be relatively similar for the Raq4
and up.
