I think the cron.daily starts at 4 Am or a few minutes there of.
The issue with it running until 6 is that there are many things now running.
We had Awstats, Rackbackup and all the great Cobalt items running on the
cron.daily and it too would run for a long time. We ended up making a
midnight cron for the backups, and an 8 am cron for the web stats. Once we
did that, all 3 cron's seem to run pretty quick.
