Well we solved this on our own.

Just Incase anyone is needing this I felt I should place here what I did

When creating new domain in GUI add the additional domains that should be
receiving mail for the main domain under site settings / Email Server
Aliases:
Domain1.com, Domain2.com etc...


Next Go to Control Panel / Email Server-Parameters
Enter into the Relay for the following Host/Domains
The Email Alias(s) entered in the Site Management Window:
Domain2.com
Next Enter same information into Host/Domain Aliases.
Save and you should be good to go.
