I've figured at least part of it out. 

Stats are located in: /usr/admserv/html/.cobalt/report

You can run the command /usr/local/sbin/split_logs web <
/var/log/httpd/access as root to regenerate them manually. Run
/etc/cron.daily/logrotate -f as root before you run the above command. 

This cured one site's problem. The other one is still refusing to
regenerate. I'm reinstalling Webalizer to see if that will help.
