A few ideas...
It's unlikely to be a Cobalt quota problem - this is quite a common issue.
It's either going to be a problem with the way the CGI script works, an
enforced limit applied when Apache is compiled or a browser timeout. Here
are some references:
Apache configuration options - I would doubt it's this:

Check the CGI script and any modules it's using to make sure it's not
running foul of this:

Also, check that the CGI process isn't running out of memory and keeling
over.
Oh, and if you use a PHP script, then there are absolute limits set in
php.ini that control this too.
