Do you happen to know whether it's possible to schedule the jobs? My
original idea was to use the windows task scheduler to run it daily (I'm
downloading web logs and running a report on them). But if it's possible
to use WSFTP, I could separate out the two tasks.

I don't have an answer for your DOS FTP session problem, but there is no
reason you have to be using DOS (unless you really want to of course!).
Have you checked out WS_FTP Pro for Windows? Options for passive
transfer's, etc, as standard. Very good client and you can use your own
custom FTP scripts to do your batch processing, etc...
