The Raq will boot from the first boot disk if it's got a hardware
compatible operating system on it. It did.
Was that empty disk created with a RaQ4r iso? If so that explains what
happened next... the empty "master" drive copied itself onto the "slave"
drive.
If you remove the "master" drive, you need to replace it with an
unformatted drive, or replace it with the slave drive, and put the new
drive into the slave position.
