I just had the same problem, the fix is simple.

The problem was caused by me creating all the virtual sites with no users
i.e. with admin as the administrator for all.

Apparently (Yes i'm a newbie!) there is an arbitary (Read I don't understand
why!) limit on the number of groups a user can be a member of so Admin can't
administer more than 25 to 28 virtual sites (25 + the RAQ4?).

The easy fix, set up a user for each virtual site and give that user site
admin priviliges.  Youwill then find the access problem disapears (And comes
back as soon as you add a new virtual site with no users!)

If anyone has a more elegant solution or can explain why 26 ish please tell.
Oh and Cobalt...put it in the manual!
