permissions aside, changing *OWNERSHIP* of the tree to root is a BAD THING.
Users won't be able to update their sites because they won't own the files.
Can you please clarify if it was *chmod*'d to something recursively as root,
or if it was *chown*'d recursively to root's ownership.

Thankfully the problem was easilly fixed by simply creating a new virtual
site and checking the permissions on it :) Nevermind..
