When I used the CMU utilities, I had those same issues. Also, a few
other configuration items changed as well such as email forwarding and
some of the site settings. It was not a consistent problem though, so
it took over a month of searching and fielding customer complaints
before I finally found all the issues.
However, it was still easier than re-creating all the sites and user
accounts manually.
