I recently moved from a RaQ3 to a 4 and had the same problems.

I'm not sure if it's a quirk to the -4 or if it's something that the latest 
"updates" did.. What makes it work is as follows:

In the site settings alias settings DO NOT use any www's.. the host is as 
usual set to www, then set the domain name to domainname.com and alias to 
domainname.com NOT www.domainname.com

Do this also for email.. domainname.com NOT www.domainname.com

Now, in the control panel, in the settings there, go ahead and do the 
www.domainname.com.

just www.domainname.com not both. In the relay mail for box you can just put 
the domain name, you don't need the www.

Hope above is accurate.. I'm pulling this off the top of my head from memory 
on the field names but this is what worked for me after a weekend of 
hairpulling with aliases not working.
