Webalizer runs from a file called webalizer.pl    In this file is some
scripting that looks for .htaccess and generates the file each time
Webalizer runs.  Just deleting the .htaccess file will not work, but if you
do not mind having the stats 'open' then you could try amending the
webalizer.pl file to remove the code that generates the .htaccess file.

That should get you working until you find the answer to your problem.
