You could probably limit access to port 110 (pop) to the localhost using
ipchains thus granting access via the locally hosted website only.  Another
alternative is to create usernames that are never shared with the user and
allow them to login using their email address and a password.  Then they'll
never know the system username, though this assumes they don't need ftp or
shell access and that you are able to hack your webmail program to change
how it authenticates users.

You could create all of the users on the same domain name, then manually
edit virtusertable to allow the users to receive email for the appropriate
domains.
