If the user in question is the only user then it is likely that this user is
also setup as an admin for the site. Since he is also the person likely
uploading pages to the website all files will be considered his. This being
the case make sure whoever is admin has the ability to his quota set to the
same amount of space setup for the website.
If I understood you correctly that will fix it.
