Fredo,
Rather than entering these values into the httpd.conf (which, you're
correct, the GUI overwrites willy-nilly),
try instead using an .htaccess file in the 'web' root of that site
which specify the include directories and php values you want to set.
A much easier content manager to set up is GeekLog - www.geeklog.org.
We just released a new version yesterday; it's not done testing yet.
The stable version is running the GeekLog.org site on a RaQ4 as we
speak.
