I had a similar problem, although mine was relatively easy to rectify.
As I recall, it occured because I had deleted one of the Frontpage extension
folders via manual ftp (doh!)
I seem to remember that I simply replicated the missing folder from one of
my other FP sites, then went back into the cobaly GUI and deselected FP, at
which point it cured.
This may not be the answer to your specific problem, but I'd check if all
the FP specific folders and contents are there.
