Are you trying to say that there are files you need that are outside the
directory root and therefore aren't accessible from the web using wget?

If you have tar and gzip on the source server, tar the site contents, then
gzip them.  Then FTP them to the RaQ2 and reverse the process.  This will
also take less bandwidth since the files will be compressed which will take
less time.
