Well I had something similar.
I use to store my mails under Mail/ directory; usually that directory is
created right under the user's root directory (/home/ernesto in my case)
but since I upgraded my IMAP folders MUST be under mail/ directory
(/home/ernesto/mail/).
So I moved my Mail/ directory under mail/ (/home/ernesto/mail/Mail) and
everything is working fine.
If you don't use Mail/ or mail/ (I'm sure you don't use mail/ otherwise
you'll be seeing the folders) the IMAP folders should be located under
the user root directory (/home/ernesto/), move ALL the IMAP folders
(they are files for unix) under mail/ directory and you'll see them.
