Are you adding a user when you setup a virtual site? Or are you giving admin access to your siteadmins? You should setup a user for each new site and give them site admin priviledges. It's a check box when you set the user up.

Have you read the manual? Do you search the archives? This is the most basic of concepts within the manual, unless you have strange bug that is unique to your system...of course if you're chmodding without actual knowledge of what it does, that could spell trouble...
