Yes, as soon as I installed mySQL+php I got an orange alert, and after trying to upgrade to OS update 2.0, I got a red alert and the upgrade didn't complete... The reasoning here is (my opinion) that the Qube is an appliance and is not meant for installing extra stuff..
My solution: I moved the whole /usr/local into /home/local and created a symbolic link from the first into the second.. Has been working great and my system partition is back to 71% usage (which is even less than it was when I purchased the Qube).
I am not a Linux specialist so I will not guarantee what I did (I don't know if what I did is completely secure and future-upgrade-proof...). And I am not talking about Cobalt warranty ......
