sounds like permissions are wrong.. my guess is that ftp cannot get permission to execute the ls command.. try an experiment by putting ls into one of the dirs you cannot see.. then try ftp to that dir and see if it works.. if so, look at the ftp permissions file.. i forget its name at the moment and also the configuration file for ftp to be sure that ls is located in an area accessable to all.
