I had some problems and did the following:
[root@www bin]# ./fpsrvadm.exe
Type "fpsrvadm -h" for help on command line options
Please enter command:
2) upgrade
Your choice [1]: 2
Enter port [80]:
Enter UNIX username []:
[root@www bin]# ./fpsrvadm.exe

The enable.subweb that installs with the fp2k extensions have some path bugs.
If you look at the script, you will see what I mean (one can just use the
fpsrvadm option from above). Also, be sure that the we80.cnf points to
frontpage4.0 and not frontpage3.0. Not sure is this your problem, but maybe it
will help. I have had a lot of problems with Cobalt's implementation of FP and
am trying to tweak it so that it meets my needs. I wish they had installed the
Apache-patch when they compiled Apache. That would allow the client to manage
the subwebs and avoid having to use telnet.
