We've been using the attached procedure for about year now with no problems,
it caters for sites with FP Ext's. It "automatically" picks up new domains
and the only thing you have to do is upload a webalizer.conf file into the
the logs directory (we have a scripted procedure that creates the conf files
and pre-installs a set of free scripts too).

Simply upload this script and set up a CRON job to run it in after midnight.
Comment out the print lines if you don't want an informational email each
morning from the CRON log.
