We had this problem with our internal network, but it was a simple solution.
The Cobalt GUI uses port 81 for it's webserving. Our proxy (Squid) by
default didn't allow http access through port 81. Quick trip to the proxy's
configuration file, add port 81 as allowed and voila it worked. Could be the
same thing for you.

We have a user who is unable to log into the SiteAdmin of their domain.
They are doing so through a proxy server. Are there any known problems
doing this or is there a key to accessing the SiteAdmin through a proxy
server?
