Did you look in /etc/httpd/conf/ ? I have some of the "normal" Apache 
commands running there just fine. It looks like most of the custom 
configuration goes at the end of each file -- most have a line that reads 
something like "put custom configuration below this line," apparently so 
the interface doesn't overwrite it.
