As far as I can tell, the control panel just generates ITS list from the
contents of your "sites" directory.  Andyhow, it doesn't rewrite the
httpd.conf, but rather it adds sites to it.  So you should be safe in doing
this.  I have done this and added another 12 or so sites since without a
problem.
