Ooh, that's not good.  There should be cgi-bin, html, and templates 
subdirs, as well as the icons subdir.

To replace all those will not be easy. Is this a RaQ 4?  In 
/usr/admserv/html/.cobalt/siteManage there should be a subdir for each 
vsite (site1, site2, etc) with a symlink by domain name.  Those are 
created from the templates at the time the vsite is added to the server. 
Rebuilding them by hand will be very timeconsuming...

How many virtual sites do you have on the server?  Can you just do an OS 
Restore and rebuild the system from scratch?
