I don't believe MailScanner allows subdirectories under mqueue and will fail if there are any there.

Sounds like you missed a step.  Try the steps as listed on http://www.depopo.net/cobalt/html/mailscanner.asp

The depopo.net site is really a great service to the Cobalt users group.
