It looks to me like swatch simply monitors quotas and alerts when there is a problem (like it does for temps, cpu usage, service failures, etc) ...

The only other thing I can think of would be to search the entire filesystem for files in either other sites, or anywhere on the system that might be incorrectly owned by your customer's user or group. I haven't seen quota issues like what you're having unless I have files in a site owned by someone else (like root or admin).
