John,
In the GUI under each site, do you have WWW for host name, then domain.com,
then under web server aliases, the domain.com by itself. Also, under control
panel, DNS, do you have an A record for both?
example:
domain.com ------> 64.129.*.*
www.domain.com--------> 64.129.*.*
