I noted these on the patch site that were not in BlueLinQ

My question is should I Manually load these in the sequence?

I would load these manually in the order listed on the website.
On my raq XTR, I had a few pkg's that didn't show up in the bluelinq for some strange reason. Than when another patch came out later on, the one I was missing was actually required. So I had to pick that package apart and figure out what parts I needed, since it now was out of order.
I suggest you install everything in the order listed on the web site.
The only exception to that is if a patch does not apply to you (You installed some other version or customized your software)
