You can setup an iptables rule to deny/drop their connection if they
check their email too often, but that might result in "the server is
broken" phone calls.  

You might want to first try the nasty-gram approach, just keep track of
how often they check their mail, and if they exceed Y POPs in X minutes,
then send them an automated message along the lines of "You are placing
an excessive strain on the server.  Continued excessive mail checking
may result in account suspension or additional billing charges.  Yadda
yadda yadda."
