I've changed the base server from ns.webyourbusiness.com to the new base server name - do I need to change the site numbers or will it work out the problems (this RAQ4 already has some of these site numbers assigned to sites that were added using the GUI).

CMU now will try an add the sites back in such an order that will remap the
sitex number to the original. If the site number is already take it just adds
to the end. Also you can provide -i x.x.x.x on export/import to remap the IP
address of the vsites.
