As I have watched this message thread I have come to wonder...
You suspected a raid issue following a recent update.

I expect the issues are interrelated. I looked at your top and noticed
you are not using any swap, so i would look back in the direction of
hard drive writing. try turning off the raid temporarily and see if the
issue continues.
