can you check /var/log/messages and post anything suspicious? any time of day? certain time of the hour? that would mean crontab/stats/etc. 3rd-party pkgs installed?
Also as a little side note, we put each site on a seperate IP address. Do you know if there are any pros or cons to doing this?
pro is that you can easily do per-site firewalling, per-site bandwidth limiting or iptables-based IP traffic stats.
using name-based vhosts means you dont get that stuff, but you can pop in mod_acct if you need vhost traffic stats.
