I am just replying as I have had a similar problem tonight which was solved by another post here somewhere (I would credit the author - who saved my life! But I can't remember (sorry!)).

Have you tried looking at the first line of your httpd.conf file? It is contains a LoadModule Line relating to PAM then that is probably the problem. The solution is to remove this line and uncomment the identical line later on in the config file. 
I have a RAQ550 and the webalizer package seems to put that line in there. This fix made my .htaccess file work, as before I was getting the same symptons as you. I have no idea how that can happen if you didn't change anything, or if this will solve your specific problem - just thought it may help??

Hi All,

Something very strange has happened.  I can still login using www.site.com/siteadmin but when I try www.site.com/stats it won't let me, despite using the same username and passwords I've been using for ages. I've tried resetting the password through the GUI and re entering it just in case Windows is screwing it up.  Anyone have any ideas?  Nothing has changed.  No patches loaded, no nothing.
