No heat difference based on max drive capacity alone.
Heat goes up with higher RPMs, which many larger capacity drives utilize. The power supply on the RaQ3 and RaQ4 was designed for 5400 RPM drives. 7200 RPM drives will automatically use the slower protocol (ATA/33) of the 5400 RPM drives, but consume the extra power anyway. They also put out a lot more heat.
Also, on the RaQ3, the BIOS is a limiting factor on drive size. I don't believe it will go over 30 or 32GB.
